Microsoft is getting it right with IE 9. Firefox should follow.
Alerts should never get in your way!

The IE 9 thing is alerts from the browser (this site needs X plugin, this site is requesting your location, this site wants to store data, do you want to save this password?). That's completely different from this.
This is when the page alerts you (using the javascript "alert()" function). This is like when Gmail says "Your draft is unsaved, are you sure you want to quit?", or when playlist.com says "Leaving this page will stop the music".
